If water intake holes are good to go, I would check / replace thermostat. Also, if you can, put it on a trailer, and run it on engine ears in the driveway and check the amount of water that is being pumped out. Try this at different rpm's to see if it makes any difference in water flow. I trailer my boat, and start my boat all the time in the driveway, so I have a pretty good idea of how much water gets pumped out as the boat is running, so I would notice if it was less than usual. If you keep your boat in the water, you may not be as familiar, but I would be curious to see if the boat acts the same way on engine ears, as it does under a load.
